It says that Interix FIFO's are very much slower (~10x) than linux. Could this be a reason for slow configure scripts (as this seems to imply slow redirection as well)?

Not everything on the Internet is 100% correct.
The author of that web site has made claims of certain things that were not correct before.
So what his methodology was (and if it's repeatable by someone else) is unknown.
The vast majority of a configure script has zippo to do with FIFO's. And FIFO's have nothing to do with re-direction.
The biggest slow point is calculating the maximum size of the command line. Configure does this by trying different
sizes over and over again. Most configure scripts with softway have been created by its authors using older tools.
So not all of the information is cached into the configure script as, for example, with Linux. The default for most
configure script is to try and discover this information using "generic" tests which take longer. As software gets
updated and uses more recent configure building tools this will clear up.
