The subject line kind of says it all. So, can I develop native Win32 subsystem applications using Interix 3.5 only as my developement environment? Kind of like usin mingw to build in a cygwin environment.

Yes, you can.
There are a number of people who drive the building of Win32 binaries with Unix makefiles.
The package wcc is a script like c89 that uses MSVC to compile binaries, but
it marks them (and links them) as Win32 instead of Interix. "pkg_update -L wcc"
You can edit the wcc script (in /usr/local/bin) if there are some specific tweaks
that you need. If using make or gmake is not your thing then other build tools
such as jam can be used too.
